モンゴルの医療制度は、その他の公共部門と同様に、1990年代初頭から大幅な構造・政策改革が行われてきた。これまでの感染制御システムは公衆衛生と疫学の連携が特徴であったが、代替策なく廃止された。1997年に新たな感染制御管理システムが確立され、感染制御政策・ガイドラインの導入、すべての主要病院における病院感染制御プログラムの構築、医療専門家の研修、および病院感染の受動的サーベイランスの導入が図られた。最近の医療統計によると、病院感染の発生率は全入院の0.01％から0.02％で、最も高いのは首都ウランバートルの3次病院であったが（0.05％）、これは過小評価された数値である可能性が極めて高い。2002年、政府は検査室ベースのモニタリングの改善を含めた、病院感染のセンチネルサーベイランスシステムを確立するための国家プログラムを承認した。しかし、利害関係者の支援、資源、および熟練した感染制御専門家が不足しているため、実施が遅延している。非政府組織による感染制御への取り組みは、時間と対象範囲に限界がある。
