世界的にアウトブレイクを引き起こすセラチア・マルセセンス(Serratia marcescens)のクローンは蔓延しているか?

背景
医療環境でセラチア・マルセセンス(Serratia marcescens)がアウトブレイクを引き起こす頻度は高い。ハイスループットシークエンシングを用いて、S. marcescens のアウトブレイクを分析した研究はほとんどない。われわれは、Comunitat Valenciana(スペイン)の複数の病院の新生児集中治療室での 2 つのアウトブレイクおよび異なるリファレンスゲノム使用の影響に関する分析を報告する。
方法
培養した分離株の DNA を抽出し、Illumina NextSeq を用いてハイスループットシークエンシングにより配列を決定した。リードを 2 つのリファレンスゲノム(UMH9 株、Db11 株)にマッピングし、分離株の遺伝的特徴づけを十分に行うために、マッピングされていないゲノム断片を構築した。
結果
最初のアウトブレイク由来の分離株はUMH9 株リファレンスと一致し、米国で 3 年前に得られた類縁関係のない分離株であった。S. marcescens の標準リファレンスである Db11 株を、マッピングのリファレンスとして使用した場合、一致はみられなかった。UMH9 株が Comunitat Valenciana に広く拡散しているクローンであるか否かを調べるために、第 2 のアウトブレイクの分離株を、UMH9 株リファレンスにマッピングした。この分離株は UMH9 株と近縁関係になく、このアウトブレイクは、リードのマッピングに使用したリファレンスに関係なく、定義できると考えられる。
結論
アウトブレイクのゲノム解析におけるリファレンスの選択は、重要な決定事項である。初回のアウトブレイクの場合、リファレンスの選択が結果の解釈を大幅に変え、使用したリファレンスによってアウトブレイクを定義できたり、できなかったりした。ハイスループットシークエンシングは、強力な疫学的分析ツールであるが、それでも、結果の正確な解釈のために微生物学的および疫学的データを収集することが不可欠である。
監訳者コメント:
高速シークエンサーを用いての塩基配列決定に基づくセラチア菌の多型性解析の試みであり、今後に注目したい。
